Hi Denis,
You would have to include the areas you require covered with carbon ink in the soldermask layer so that they will be free of solder resist. Also if you could create a seperate layer which would just include the areas that you require printed with carbon ink and add an instruction to your order\quotation request to use this layer for carbon ink printing then there should be no problem.
